Obscure answer: kind of.
Technical answer: Right now thumbnails exists in multiple states and different sizes based on display size you want them to show at. The server saves thumbnails in multiple resolutions. The problem is the original thumbnail script is set for FA's original default size from 10 years ago -- custom thumbnails work for people who have their thumbnails ultra tiny, not for people who have them set larger.
We're looking at improving/modifying/changing how we do thumbnails in the near future.
Would it be possible to upload the thumbnail and change the submission file without resfitting the thumbnail?
