Well it's not too surprising that Brian would have constructed a strong hold to protect that which he holds most dear.
As for Jon's little outburst, he really needs to cool his jets when he's talking with other folks. Let's see, the members of his force are pretty much born into their jobs and raised to be nothing but police officers. Brian however is only a few months old, with the body of an adult and several life times worth of experience flooding into his mind. A mind that contains a personality which hasn't had a chance to grow and learn how to interact with others. I look forward to the day that all candidates at the VPD are given and equal opportunity to join the ranks.
While I don't blame Tommy and Rebecca for their feelings about the kidnappers, I hope that they realize the kidnappers fell the same way about trying to protect their own families at this very moment.
So now I have to wonder just where Brian ran off too. Is he going to get the children and bring hem back to the others while leaving the humans alone....... After all he only promised to help get the kids back, not to capture the humans. Or is he just going to his friendly neighborhood Mt. top library to get his book. Of course I also have to wonder about the bodies that the letter said are in the cave..... My suspicion is that he buried his family there.... but that's just my idea.

Yep, you're right. This book has a lot more of Jon being more 'human' than the infallible police dog he was before. He's still the same guy underneath, just now having to deal with far more stress.
As for the kidnappers, you pretty much got it hit on the head. They're the bud guys, no question, but it's never that cut and dry.
As for when we'll see Brian again... *shush* it's a secret!

Brian was a difficult guy to get right. He's one thing, then he's another all of a sudden. It's like switching the polarity on a magnet then letting it slowly return to its original state -- not the easiest thing to get right.
And made even harder when the magnet keeps trying to kill you...
