I got a bit bored, then I had a light bulb flick on my head. Something like this happened before in other "universes", and believe it or not I am eager to get my hands on Fallout 4 after having done New Vegas and F3. So I started thinking...and researching. Wanted it to feel about as in-universe as possible for the PCA world and build on what may have come before then flow into what could happen. I'll have some points to raise on this below.
Q: What of the legendary Pokémon such as Arceus, Dialga and Palkia? Wouldn't they try to prevent this?
A: In normal circumstances, yes, they would. But as proven in Pokémon Platinum and in a movie (which I used as an explanation for this), there are alternate worlds. Palkia is the master of dimensions just as Dialga is the master of Time. Together they maintain all of time and space. That is a massive job and they can't decide to step in and fix a problem in one dimensional timeline at the expense of another. They can't show favoritism. Unless something damages the fabrics of time/space or threatens their own existence directly, they won't interfere in the affairs of "mortals". The same is true for Arceus. The "god of creation" could change anything it wants at any time, but it is usually very reclusive and doesn't appear unless something is threatening its own existence. Other legendaries are at the whim of the dimension they reside in, so a Lugia named Tom in Dimension A will have different experiences than his counterpart in Dimension B. And that goes off the assumption that Tom even existed in Dimension B. So the Legendaries here have had very different experiences.
Q: You mentioned natural resources here. Which ones and why?
A: In this reality the new inheritors of the world evolved too fast and so did their technology. The old power technologies they inherited (wind, solar, and hydroelectric power) could not support their growth anymore so they went looking for new energy sources to supplement what they had. They turned to oil, coal, and nuclear energy to feed their rapidly evolving technologies and populations while they searched for the answer to their energy crisis. But these resources were, as could be expected, finite and non-renewable.
Q: Is this going to be a full length story or an large artistic collaboration like the PCA?
A: I don't know yet. Its intended to be an alternate reality based off the PCA universe, but I have not decided wither it will be its own community of artists and writers or a single story project like a certain other crossover you may have heard of. This is, for the moment something I'm working on alone. And it will have its flaws.
Q: What's the time frame of this?
A: I'm making these numbers up as I go along. The war begins in the year 2049 (Assuming the current PCA is taking place in 2016). The story begins in the year 2250, 201 years after the war. Plan accordingly.
Q: Is this part of the PCA?
A: Yes and no. The short answer is no. It's an Alternate Timeline version of the PCA that goes down a darker path. It takes the Alternate Timeline and Butterfly Effect "what if" theories and incorporates them in its background. Its distant past and references to thereof is based in the PCA's "present" and that's pretty much it.
... I keep imagining the voice of Ron Perlman reading this prologue. Should I feel weird about his awesome narration voice doing that in my imagination?

I have to admit that I'm glad someone also came up with a solid idea of combining both Pokemon and Fallout, Though I'm sorry to say I wasn't original when doing my story. Mine is more of a re-telling of F3 just with a Pokemorph Lone Wanderer, and admittedly I lost the spark to continue writing it when I read Fallout: Equestria. but anyways Good Job keep on rolling with this dude.
