I think the brown and black crystals represent fire and darkness, but they don't shine like the others because there are no gods/goddesses affiliated to these elements yet. Rah'Jan is the god of Chaos if I remember correctly, not darkness. And in my opinion, the central crystal represents Luna and Rah'Jan since this crystal have two colors.
Ah, nice analysis.
That explains why Alexander is the last one while there are empty chairs... is because they are not (or no longer) allocated.
This raises somes questions that opens the universe.
(and I really hope that one of the crystals is the darkness, I'm tired of always being associated with the bad guy by default u_u [darkness dragon])

Seems like gems representing colors of god skin/fur.
Dark blue - Sledar, air.
Opposing - green, Godvig, earth.
Light blue - Alexander, water.
So opposing god is - brown, ?, fire.
White - Loria, light.
So opposing god - black, ?, darkness.
In center there is "yin and yang" composed of very light blue - which I think is Luna, life, and red - Rah-Jan, death.
Vacant places of darkness and fire seem to fit by body color for Tristan and Myra or Leo.
Also colors suppose that Chili qualifies for earth, Nigel - for air, Lily - for water.
