Definitely feels like a design flaw in this situation, but the reason is because one of the main uses for the aux bridge is a situation where an enemy has cut off or taken over the primary bridge. So the only thing keeping it from being functional is the computer security and they stole all the security and comm gear from the Commander (who was the second in command) so they were able to have the computer switch from one to the other and with the captain under fire he doesn't really have the time to switch it back.
