Calling it now: Either that mysterious Axew from the logo is gonna arrive with a Reviver Seed after those baddies clear out and it'll become Virmir's partner, OR the Axew will turn out to be the actual protagonist while Virmir was surprisingly just a victim to build up the villains as a threat.
This happens when you don't prepare and don't carry healing items or revive seeds. Virmir also charged headlong into the dungeon boss without farming any more experience, and she was alone. It always helps to have a party here, especially a Psychic Pokémon.
It's a shame you can't recruit dungeon companions early in the game.
