There are more than one Apple of Eden. The one that Desmond uses is from Eizo, and the one that the tribe has is a different one.

I played like ... one game... but I distinctly remember there being several Apples of Eden. ... all un-cronological (like 7,18, and 54 or something), but there were other things like the Staff of Eden (Papal Scepter) and a sword and a something... but yah. There were a bunch of apples.
