Thanks to 
Znackish's directions, I was able to use My FA > Page Management > Submissions to batch process my gallery into folders.
It still took a good few hours, but now it's done! ... I think.
Is there any efficient way of checking if I have any submissions left in my Main Gallery that aren't in any other folders?
