That maybe true and the game itself would be likely safe if it stayed on FA only. Although that would mean I could never sell the game ether. Even if I'm not making the game for the idea of making money, it would be nice after the years of work already put in. I could power though as it, but still has the risk of being discovered if people make let's Plays or reviews of the game.

As for IP, I completely understand what the implications are and have considered it before. Base pro of it is that I have full freedom from Copyright and can go where ever I wanted with the canon. Sure, character would need a redesign, tilesets and objects would need to be made, music to be writen, and I'd be able to get some money off that hard work. The idea also clicked that I can rise the resolution and add more detail and features then the game currently allows in it's current state.

First things first though, and it starts with the name.

How about one of the following Suggested names:

PM VS Aliens - Here the name Pokemon is shorted to PM.
Monsters Vs Aliens - Leave the Pocket from title and you are left with Monsters :P
MonPoke Vs Aliens - Switch it around XD
Poke vs Aliens - Since Poke is general English word :3

If we leave the whole words and just make it about aliens then.
- The fight against Exstory
- Earth Defenders: Exstory Empire
- Earth VS Exstory

/probably not the Monsters Vs Aliens, because then he would have to deal with dreamworks xD

I like the last 3 suggestions, due to Nintendo's rep for taking down fan games it seems like a good idea to completely remove any references to pokemon in the title. Including Exstory in the title might spoil their appearance a bit, but I don't think it'll be too bad as they're introduced early on.

I'd like to suggest the names In Defence of [world name] or [world name]'s Resilience, it gives the world a name and doesn't spoil any story elements.

From what ive learned about Nintndo's history of taking down projects, its usually only when the project gets a MASSIVE following, so as long as it stays on here and maybe small time on youtube, there shouldn't be too much of a problem in terms of Nintendo.

Although its better safe than sorry, however I suck at names, except for that rare occasion. I'll come back if I come up with something later :)

The hardest part about coming up with a name for something like this is trying to make it not sound too cliché with the whole alien invasion trope. Maybe try coming up with something deeper. A title that's related to a key detail regarding the plot that the player wouldn't be able to piece together the meaning behind until later on in the game, or something subtle that implies a major theme of the game without totally spelling it out.

Zack 'n Friends Vs Aliens

The sole reason those nintendo fan games are being taken down is because they were made public and got a stupidly high amount of views due to big media websites sharing the crap out of them. (Which most of their creators didn't even want!)

This is pretty much an FA only project for friends/watchers to try, so I don't think using the pokemon name would be a death sentence here. As long as you don't make a trailer for it on YT or try to get the world out in public it should be fine.

PvA: Electric Boogaloo

This is not the best example but: Yandere Dev wanted to rename Yandere Simulator into "Lovesick" as they wanted to not drive people away from it due to the name sounding like a joke game. However since they didn't want people to not get lost about the new name they thought about calling it "Lovesick: Yandere Simulator" so that if people searched for Yandere Simulator they would still find it.

I know that isn't the best example or help but I think giving the game a main name that doesn't say pokemon at the front won't make a big deal over saying "Pokemon Vs Aliens". And if it does then its not like Nintendo can go crazy over this small fanmade game that isn't meant to steal from pokemon. Personally since this game is in development I keep calling it Pokemon Vs Aliens as sort of it's "Beta" title to a new one comes around or is decided.
